My upgrade finder was showing a helm that I needed from the shrine of the storm but when I got it, my best in bags recommended a helm that I had in my bag already. The helm still appears in my upgrade finder but as owned, I don’t understand why I shouldn’t equip it.

When I run that string, it is suggesting “Helm of Abyssal Malevolence” as helmet.
I believe you are playing as Arms, but haven’t set Arms as your highest priority on the left side of Best in Bags. Drag and drop to re-order your priorities and try again.
