This happens on a few of my characters but not on others so I feel like it must be some kind of user error but I’m having trouble figuring out what I did. Here’s the best example of the problem:
My Monk is wearing 2 piece tier and the helm and shoulders to hit 4 piece are in my bags. If I do best in bags then it doesn’t suggest I equip either piece. However when I use upgrade finder it does know that those pieces are huge upgrades. I’ve seen this on one other character, a Demon Hunter, with basic ilvl upgrades but it works fine for my Warrior and Death Knight.
I think that the optimizer is having difficulty in your case because you have gems and enchants on most of your gear, but in the settings you have disallowed gems and enchants. If you allow gems and enchants then it should work as expected.
You will generally get weird results if your settings allow less than what you have actually done to your own gear with gems and enchants. The already-enchanted items get a boost compared to everything else.
If you are trying to save gold, allow gems/enchants but use the Gem+Enchant Threshold setting instead – even set to a low value like 0.5% you’ll see that you can generally ignore most gem and enchant changes as being of low value for the cost except your weapon enchants.

Is there a way to ban certain gems and enchants? I mostly just want to get rid of some places where AMR correctly tells me to enchant leech or avoidance but I prefer something else.
You can’t exclude specific gems/enchants right now. But, if you prefer e.g. move speed to leech or avoidance, you can just put on your preferred enchant in-game and set the Gem+Enchant Threshold to the lowest setting (0.1%). The next time you optimize it won’t tell you to change the minor stat enchants from what you chose in most cases – for DPS specs we just give a token value to utility and defensive stats.
