The spell penetration is incidental and has no value - it just needs something with blue in it to activate the meta. You will always have a partially useless stat in that case.
Ranking weapons in the upgrade finder will always be a little fuzzy, because of the one hander vs two hander and what off hand should you use to compare. On top of that, the upgrade finder searches relative to your current gear, where as BiS can use any gear it wants to create an optimal set.
Yeah, there might be a potentially slightly better solution. It is ridiculously difficult to optimize gems - no way we could brute force it and go through every possible combo. Maybe we could give a hint in this case to nudge the optimizer.
The problem is that there are tons of complicated rules for picking gems, and the differences in score are super tiny. You could never empirically tell a difference, and even mathematically the scores fall into such a small margin of error as to be negligible.

Maybe? The difference is so tiny that you’d never be able to test and verify in-game.
The gem optimizer finds the best solution very often, but when it doesn’t, we guarantee that it is extremely close to the best solution. So close that it just doesn’t matter. In this case I don’t think you could swing things more than about 0.05%.
By all means go ahead and lock in some gems if you want to mess around with it. There is no downside other than spending gold. Just don’t expect it to make any measurable difference when you play.
