Currently only “all ” options available, possible to add specific gem types? i.e. crit/mastery?

We could look into changing those options a bit… though honestly they rarely get used. If you want to use different gems than the optimizer chooses, you can just do it in-game – gems are small enough that simply having a gem gets you most of the way to optimal.
Then if you set the Gem+Enchant Threshold to something like 0.25 or 0.5%, odds are that the optimizer will tell you to keep the different gems that you chose, unless they are completely contrary to what the optimizer thinks is best. We find this to be the most convenient way for users to choose their own gems without the optimizer constantly telling you to change them to something else.
