I know we can now choose if we want only or 2 on use trinkets, what I think would help a lot is when I choose to have only 1 it always put it on the same slot (preferred slot) and for people with two on use trinkets to put channeling trinkets on the non preferred slot, this helps bring down macro size for people with only 1 and allow macros for people with channeling trinkets to reference only the one that has no channeling

This is an excellent suggestion.
At the moment I rearrange them manually, export and re-import my setup. It’s not convenient that way.
In theory if the solution has one on-use trinket and one regular, it puts the on-use trinket in slot 1. But I think this is conflicting with other logic that tries to match your already-equipped gear sometimes… I can take a look at it.
As a side note, I have been using a macro for years that handles both trinket slots with one hotkey. If you press the hotkey, it uses your trinket in slot 1. If you hold Shift and press the hotkey, it uses your trinket in slot 2. It should also show the cooldowns on the hotkey. I find it to be pretty useful (though I also tend to move my on-use trinkets to slot 1 when possible regardless):

I do the same thing as @flynnor to get the trinkets in the spots I want them, I also use a macro like @yellowfive’s, just a shorter one. 
#showtooltip
/use [mod] 14; 13
That would allow any modifier to work. Valid modifiers are Shift, Alt and Ctrl.
If you want a specific modifier you specify it after a colon, like it Y5’s macro.
You can also use specific combinations like [mod:altctrl] while not so useful in a trinket macro they can be useful for other spells.
You can skip the #showtooltip if you need to conserve characters or don’t want a tooltip to pop up if you hover over it.
Ramble about forum software
The forum software doesn’t cope with posting that macro as one block, it ignores the closing triple backquote and doesn’t cope with #showtooltip at all!
With code it skips the new line:
#showtooltip
/use [mod:alt] 14; 13
With triple backquote it does this, note the triple backquote at the end:
/use [mod:alt] 14; 13```

Put the triple backquotes on their own line at the start and end for code blocks.
If anyone has a concrete example where the optimizer is not putting your on-use trinket in slot 1, that would help out. It seems to do it for all of my character setups.
I have been going around it for a while but with Humming Black Dragonscale it became more pronounced, since we don’t want to use it as a dps cd.
