I have 6/6 Veteran Rampant Battleplate chestpiece equipped. In my bags is a Champion level 2/6 Rampant Battleplate with the same 250 iLevel. Is there some way to get AMR to recommend the one in my bags and suggest it could be upgraded with crests? I was using “Best in Bags”, but it did not recommend any changes.
Yes, there is. As part of the BiB set-up, you can choose what Crest option to show upgrade paths for:
Any upgrade that is offered/recommended doesn’t have to followed through, in game, though… it just shows what has more potential.

Yes there are two approaches you could use, eighjan pointed out the first: the “Upgrade Items” setting for Best in Bags. This will upgrade all of your gear in your inventory using up to the specified type of currency, then find the best set of gear. If the optimizer chose an upgraded item, its item level will be highlighted in yellow and it will show how much it was upgraded in green in parentheses next to it.
You can then upgrade those chosen items in game, or if you don’t have enough currency, just upgrade some of them, starting with bigger slots like main hand weapons, chest, legs, head, trinkets first.
The other approach is to use the Upgrade Finder → Crests search. This will try every item in your inventory one-by-one, upgrading it as far as you have allowed via the Upgrade Finder settings, then see if there is a good combo of gear with your existing inventory plus that upgraded item. It will then rank them from best to worst, which you can use to get a good idea of which item would be your next-best upgrade.
